I have a 2004 ES330 when a hestitation problem. It is fine from a full stop but bearing in mind I go nearly turns on onto highway ramps, when I distress the accellarator (sp?) it hesitates for 2 seconds before reving up. I ve taken it to a mechanic and he says it is normal. I have an 2003 Avalon considering the similar engine and it jumps off the start and has no hesitation. This is a drive-by-wire model hence it has not throttle cable or usual TPS. I take the TPS is integrated later than the throttle controller/motor. I did re-check them tho. The master tech did extensive tests upon the freshen flow meter and said it was good. considering I unplug it and manage the motor, the car runs coarse and at 850ish. I can isolated guess that my further rebuilt ecu has an issue, or the tps needs to be re-adjusted, or anyhow my maf has died in the midst of every this. I don't think the tps has that much govern in the alternating of rpm though? I think it unaided adjusts it not far off from 1k..
have you looked into throttle body coking and/or combustion chamber/valve carbon buildup? are you in the works to date on all maintenance; spark plugs fuel filter pcv vlave etc? have you performed a visual inspection and listened to engine as it warms happening and is warmed up? oftentimes in engine perform many factors may cause the same symptom(s)
